Em 1651, durante o Período Edo, Ietsuna, de 11 anos, torna-se o quarto Shogun, levando seus influentes lacaios a conspirar uns contra os outros para tomar as rédeas do poder.
A família Hattori, um clã de Iga Ninjas que eram ex-vassalos e protetores do Shogun anterior, Tokugawa Ieyasu, desde então, caiu em desgraça. Seu ancestral de terceira geração, Hattori Hanzo (Sonny Chiba) agora está trabalhando como mestre em uma casa de banho pública na cidade de Edo (que agora é conhecida como Tóquio).
Temendo mais agitação política e instabilidade, o braço direito do Shogun, Masayuki Hoshina, mais uma vez recorre às habilidades e serviços únicos do Clã Ninja de Hattori Hanzo.
Durante o dia, eles se disfarçam de cidadãos comuns, mas à noite eles cavalgam como o "Kage No Gundan", o secreto "Exército das Sombras" que se opõe a todos aqueles que ousam ameaçar a autoridade do Shogun reinante.
